Factions was kind of messy with the story imo. I also agree with Urban_Nomad on the jade explosion thing.. but the idea itself was quite cool and unique.

I always wondered why it wasn't called the Jade and Stone Wind, since only half the affected area turned to jade. And for that matter, why the water in Echovald wasn't turned to jade or the islands on the Jade Sea to stone...

After reading the Prophecies manual and talking to the npcs here is what I believe what happened in that event. Vizier Khilbron who was actually the true former advisor to the king of Orr read from the forbiden scrolls and destroyed Orr so that the Charr could never set foot in Arah which is the city of the gods. Now you can relate the undead to Orr because it was said that the event left it so some people could not rest.

Now putting those together it seems that the forbidden magic he used had of course killed him but it changed him into an undead lich.

At least thats what I've believed from playing through the game many times.

The way ive always thought about it is this way:

Look at the factions CG Cinematic, when Shiro kills the emperor you can see like the emperors spirit being absorbed into shiro (the Emperor's royal line must contain special power from the gods), when Archemorus and Saint Viktor killed him that power was released as the jade wind.

Which happends again after we kill shiro, when the adepts run to him and make a barrier so the second jade wind incases his body is jade.

Well..thats the way i understand it.
